In TDR Moiraine comments to herself that at some poin tshe may have to speak to Faile about the secrets that she is keeping from Perrin. Is she refering to the fact that she is Bashere's daughter or something else?

Bashere's Daughter, not only a noblewoman but the Salidorean(sp) equivalent of an ArchDuchess and Second in line to be Monarch. To Perrin whose greatest wish is to be left alone to be a small village blacksmith that revelation might (at the point that Moirraine made the statement) have soured his view of Faile.

They have queen's not kings. And even if they did, Bashere would stand down.
They have a Queen now, that is no indication that Queens are the only option or even the norm. See the UK. Historically, Saldaea has had at least one King: Rylen t'Boriden Rashad was the first King of Saldaea. And why would Bashere stand down, as opposed to doing his duty and becoming King? In short, where are you getting all this information you've just made up?

Bashere serves better as a general. His duty is to serve to the best of his ability.
Does he? And who would be a better King - himself or Faile (not often you hear Faile-love round here). Plus, as next in line to the throne, his duty is to assume the Kingship upon the death of Tenobia, nd serve in that capacity to the best of his ability.

It's directly stated by Ethienelle that Davram Bashere is next in line for the throne. That being said it seems something dark lies in Davram's future given Min's foretelling. Most probably the confrontation between Rand and the thirteen Aes Sedai with the borderlanders--im guessing it will also see Tenobia dead. So yes, Perrin and Faile will likely end up with the throne.

I believe there are also several comments from borderlanders throughout the series about how strange "Southlanders" are by only accepting only Kings, or only Queens (such as in Andor).  I know the Lan in Nynaeve's Accepted test says this.  I mean it makes more sense in the Borderlands to take either since it increases the number of heirs to take over should Trollocs come in and kill much of the royal family.

If Faile ever ascends a throne, I will incinerate the page where she gets the crown instantaneously. (despite my strong belief that books should never be harmed in any way whatsoever) Dreadlord back me up!!!

 

Faile will hold the throne. Min sees the Broken Crown around Perrin, and Perrin cannot hold the throne unless Faile does. Should she die before she ascends, her younger brother would take it--possibly even should she dies after taking it--Perrin would be king as long as she ruled, but after her death its unlikely the throne would stay with him.
