Rand al'Thor and Padan Fain are two of a kind, but what does it mean?

Rand al'Thor and Padan Fain are both infused with the shadow of the Dark One and Shadar Logoth. Both of them seems to have found a balance within themselves of the two different poisons. But what does it mean for the Last Battle and how does this help them win it? Do they fuse together somehow to form the seal that will keep the Dark One at bay?

No.

Padan Fain will definitely have a major part to play in Tarmon Gai'don, but it won't be by fusing with Rand.  That just would not make sense, nor would most readers of this series be very happy.

The nature of the two poisons were what gave Rand an idea on how to deal with the taint. I believe their great importance is already played. Fain will do more in the series for sure but he's generally referred to as a sort of Gollum character when it comes to theories, unwittingly doing good. That's not to say that this theory couldn't happen, it's just sort of unlikely.

Fain and the Dark One are resealed, Fain taking the place of the Seals. Because Fain is no longer in the Pattern, this means the Dark One cannot reach the Pattern (he could be before, because the Seals were used to touch him and they were in this world) and thus means he cannot break free on his own... again. This means Fain is the key to the prison, yet the Dark One will likely kill Fain inside that prison, meaning the key is gone and theres no way to get out.

Cue Fains dagger being necessary to reach the Dark One next time round.

Actually I'm thinking that pain may be the true Nae'Blis (The dark one's chosen one).  This would explain how thwy are linked.  Both chosen to as champions of the Light or Shadow.  I think this is why pain ended up with the dagger, it made himpowerful enough to claim the itlte and power of the Nae'Blis.
